bleeping waring sound

Got a bleeping warning sound from the engine controls system today, engine not hot, tell tale ok, water flow ok, continuing bleeping sound, and stop and got towed in. All seemed ok on checking and removing the petrol water separator and loads of rust once turns upside down.
Do we think that all it is?Any other ideas.
Engine is a Merc 200 EFI 1999,
Did not have a spare separator with me, will install next weekend.
the boats only been used twice this year?????

On a 96 EFI an intermittent beep is an Oil related warning, not temperature. Not sure if it changed on a 1999, but I'd look at OIl injection

Yep thats right! Intermittent beep is oil. Had this problem on my promax after I removed the oil injection.
Once I had removed the oil injection control unit it solved the problem!

Whip it all out and premix.
